Those settings you are playing with there work like this :

each unit has a morale level, this decides on how they act, high morale means they will attack and be offensive, low morale will lead them to seek cover, defend and fall back.

Every Second, there are modifyers added to a units current morale. these two values you have above are two of those modifiers.

for example, incover_mod will add 2 points to the units morale for every second that it is in cover. and Pinned with subract 10 from morale every second the unit is pinned by fire.

There are also settings (cant remember off the top of my head what they are in the file as I have not looked for months) that set the min and max morale levels a unit can achieve.
